The Great Tree is one of the Side Quests in NieR Replicant. Side quests are optional tasks or quests usually requested by NPCs that players can choose to complete in order to obtain rewards. Some quests rewards are required for certain endings. 

The botanist next to the item shop in Seafront asked for a piece of root from the Lost Shrine's great tree.

You obtained the piece of root. Bring it back to the client.

Collect a piece of root from the Lost Shrine's great tree for the botanist next to the item shop in Seafront

The Great Tree Walkthrough

This quest must be done after collecting the first Key Fragment from the Lost Shrine

• Speak to the Resident underneath his own stall in Seafront next to the item shop stall 

She asks for a piece of root from the Lost Shrine's great tree

• Collect the piece of root from the Great Tree in the Lost Shrine and return it to the client. This will end the quest
